Sanal Edamaruku, an rationalist/atheist, got into a lot of
trouble after he visited the church of Our Lady of Velankanni in Mumbai, where a statue of Jesus Christ was dripping Jesus
water. Worshippers and clergy, declared the phenomenon a miracle. Sanal
declared the miracle as nothing more than piss and poop, and found a clogged

Now Sanal has run away to Finland in order to
avoid being arrested for, “deliberately hurting
religious feelings”. The Atheologist supposes that that’s just one more
thing that atheists don’t believe in – jail.

This post doesn't answer any of the questions at the top of your blog.
This post in particular looks to push the argument for your question: "Why are Atheists regarded by most of society as thugs, rabble, vermin and generally naughty people" in your favor by showing an atheist/rationalist forced to "run away" because he "deliberately hurt religious feelings". But this is just a "red herring".
Let me explain:
Sanal's self-imposed exile (because that’s what it is) is not because of his atheism/rationalism, or because of religious people who don’t like their "feelings hurt" (although I know you'd like to say it is) but its because of a hate crime law he's been accused of breaking and his refusal to fight this claim in court on the grounds that he that under this law he can be arrested prior to an ivestigation (see http://www.bbc.com/news/magazine-26815298).
Section 295a of the Indian Penal Code protects any religion from "deliberate and malicious acts, intended to outrage religious feelings or any class by insulting its religion or religious beliefs" (http://cis-india.org/internet-governance/resources/section-295a-indian-penal-code).
Now whether he did in fact insult the Catholic Church or not, which is what the lawsuit against him is about, not for debunking the miracle (again see http://www.bbc.com/news/magazine-26815298) is for the courts in Mumbai to decide. But Sanal doesn't want to risk having to go to jail to defend himself in court. So he appeals for anticipatory bail (paying your bail ahead of your arrest so that you don’t get arrested), it gets rejected, and goes ahead with a European speaking tour which he had scheduled prior to the lawsuit (so much for being forced to "run away"). And while over there he decides to never come back.
Now while in "exile" he claims online threats, police phone calls, and word of mouth about a man hired to kill him in jail led him to "run away" (sounds good to the media) in the end the issue is still his refusal to go to jail, and defend himself in court.
But I wonder... how could someone who has spent his life traveling from village to village in India, demystifying beliefs, since the 1990's, never encounter such hostility as to make him leave the country until now?
Did no one get offended?
Did no one threaten his life?
I don’t think so. I think this is in fact a lesson in the power of the law.
Section 295a was enacted in the 1920's to keep India's multi-theistic people from commiting crimes against one another because differing beliefs. Atheist could seek protection under this law too, if they would just admit that their beliefs are religious, which in fact they are, but thats another story.
Atheist know the power of the law and have no problem using it against religious groups but cry "foul" when it's used on them. Even our own constitution comes under attack for protecting religious freedoms.
Are not hate crimes being brought against religious people who own businesses accusing them of discrimination?
Didn't a mayor just subpoena pastors and their sermons in Houston?
Yes.
And despite all the negative media attention, the political pressure, threats and arrest, they are facing their accusers and are fighting in the courts.
That's how you handle legal issues.
I think Sanal either didn’t know the law (which is ignorance) or didn’t anticipate someone using it (which is foolishness). And when someone did use the law he feared the fight ahead of him.
I guess atheism and rationalism isn’t worth fighting for legally in court. It must not be rational. It's obviously much more rational to leave your country and blame the people who "made" you leave because of their mean, unfair, and irrational law.
